Janeway turns down the Borg Queen's offer of transwarp technology in return for abandoning the drones of Unimatrix Zero. Her plan is to release a modified nanovirus aboard a Borg cube so that those who visit Unimatrix Zero keep their memories when they wake and can organise a resistance. Janeway, Tuvok and B'Elanna are captured and assimilated, but the Doctor has protected their minds with neural inhibitors, and they continue the mission from inside the Collective. In time Tuvok's protection begins to fail. The Queen destroys her own ships to root out awakened drones and threatens to wipe out everyone in Unimatrix Zero unless Janeway negotiates. Janeway calls her bluff and concludes that Unimatrix Zero must be closed down so the Queen cannot exploit it. A Borg sphere crewed by liberated drones helps Voyager rescue the away team, and the newly independent drones begin a civil war against the Collective.
